Usually an ability that grants skill training has some text like on page 68 of the PF2 Core Rulebook under Initial Proficiencies, "If your class would make you trained in a skill you’re already trained in (typically due to your background), you can select another skill to become trained in."
I count not find a Gunsmith ancestry, but I did find a Gunsmith background. And Munitions Crafter is a 1st-level Gunslinger feat, so it does not fall under the Initial Proficiencies rule. Nevertheless, the general principle is to train another skill instead of double-training a skill (which accomplishes nothing, it does not make it expert). I suspect that the text to train another skill was left off but should have been there.
EDIT: Okay, I found the correct general rule, on page 233 of the PF2 Core Rulebook at the beginning of the Skills chapter: "Sometimes you might gain training in a specific skill from multiple sources, such as if your background granted training in Crafting and you took the alchemist class, which also grants training in Crafting. Each time after the first that you would gain the trained proficiency rank in a given skill, you instead allocate the trained proficiency to any other skill of your choice."
