How many spells should a 9th-level summoner have in their repertoire, and at what levels?
Can I have one 4th-level spell and four 5th-level spells if I so chose? Pathbuilder 2e seems to be indicating that I can only have three 4th-level spells and two 5th-level spells. Is that an error, or am I missing something?

The lower levels are actually a lot more confusing than the higher levels.
You always have N+1 Repertoire slots where N is the number of spell slots you have on the spell slot by level table. Starting at 2 in Repertoire when you have 1 spell slot at 1st level.
Level 1 and 2 are easy enough because you only have 1st level spell slots and can only hold 1st level spells in Repertoire.
Level 3 - level 5 are slightly confusing. You have to actually follow the rules for replacing spells in Repertoire.
At level 6 you get the ability to swap out any spells in Repertoire that you want. The only requirement is that you have at least one spell that is able to be cast by your lowest level spell slots.
So at level 9, you have 2 4th level and 2 5th level spell slots. You have 5 spells in Repertoire and you can indeed put in 4 5th level spells and 1 4th level spell.
But being a software developer myself, I realize that trying to encode that into an algorithm is much more complicated than it seems. For Summoner I would actually recommend having the Repertoire not even using the spell level sorting that Pathbuilder has by default. Have one combined spell Repertoire section with up to 5 slots and leave it up to the player to make sure to choose at least one spell low enough to cast with the low level spell slots.

Actually, let me refine that suggestion. I know the dev for Pathbuilder2e has been on these forums before.
For Summoner, have separate sections for Repertoire and Casting.
Repertoire section should have up to 5 spells available, but they should all be in one pool. Repertoire should have the first slot cap at the lower level of casting available. All other Repertoire slots should cap at the higher level of spell slot. At low levels, the higher and lower spell levels are the same number, but that shouldn't cause any problems.
For the Casting section, it has two spell levels. Each level lists all of the spells able to be cast at that level and showing the heightened numbers for the heightened level of the spell at that level. So the higher spell level will show all (up to) 5 spells in repertoire because all spells can be heightened. The lower spell level will always show at least one spell, but could show up to 5 if all spells in Repertoire exist at that level.
