This past PAX Unplugged I GMed two blocks worth of quests for 2e society, now I don't normally get the chance to play Society so I never bothered to check it online, but I was looking into it for Paizo-con online and such to see if I had anything I'd want to take advantage of, and I noticed only one of the quests I ran appears, and I only have one achievement point as a result.
These were supposed to be from the papers I turned in for the adventures right?

Have you reached out to the PAX Unplugged coordinator? They are the ones that are best able to answer your question.
Did you take a picture of the reporting sheet before turning them in?
I didn't take a picture and haven't reached out to them, I'll have to track down that information in the various emails and see what comes of it.
This might actually be kinda hard, since I don't have proof besides being signed up to run it in the first place, I'm also worried it might be an issue with some of the reporting sheets I turned in, since it was my first time doing it and I was rushing super hard to get the next group in.

First time running at cons can be tough. Try and provide as much information to the organizers to hunt down the reporting sheet. Hopefully they still have it.
You can also take a picture of the reporting. I am told etiquette calls for asking permission from the players before taking the picture. I am not much for etiquette.
It is likely that the error is a misreading of the number and a pretty easy fix.
