Anybody else notice that the Better Days ships as listed on page 15 do not follow the shipbuilding rules? For one, you can't put a Pulse Gray power core on a Heavy Freighter. Also, the HF has 8 cargo slots. Am I missing something?

The ship does have some issues, but it shouldn't impact play in the scenario. Treat it as unique modifications made to the hull.

I don't quite get the path Felzhen is supposed to take. F1 is his starting position at the beginning of round 1, right? F2 and F3 are his positions at the end of rounds 2 and 3 respectively, if I understand the description right. So where is he at the end of round 1?
Also, what does he do once he reaches F3? The text says he examines the device, but he surely doesn't just keeps doing that until the PCs reach him. At the same time, it would be kind of silly if he instantly escapes on round 4 or 5 be going around another corner, since there is no reason the PCs would be unable to follow him other than the end of the map.

I had him hang out in the corridor fiddling with the device until the PCs caught up to him; it seemed the simplest and it definitely feels like they're supposed to catch him. I suppose if they dawdle about it you could have him slip away but I didn't see a reason to punish them.

Felzhen isn't actively trying to escape entirely, he's just trying to get out of the room and figure out how to turn the device off (he doesn't really understand what it is or exactly what it's intended to do until after the event), so this is exactly what the scenario anticipates happening.

Hello helpful people! What am I supposed to do about player character's technological augmentations? They cannot exactly have surgery before going on this trek... Are augmentations ignored, or given a special waiver by the organizers of this journey so long as the players do not make obvious use of them?

I would say that as long as the PCs in question don't use them to do anything that an un-augmented person couldn't do, it should be fine (and respects the spirit of what they are doing); I mean, if they had to remove them, that would potentially result in PCs missing limbs / skin / other vital organs, which would *not* be okay...

I allowed my players to use them, with Jontane stating that using parts of their body are of course legal. I thought this to be logical, since Exocortex mechanics are under no special restrictions (the box even calls out that having the tech in their bodies is the reason for that).

Some map questions:
Encounter 4: Any particular place the Pitmouth is supposed to start?
Meeting of Queens: The box text says five hives but the map only has four. Which is correct?
Edit 1: I see it now - it starts with five but then the center one is destroyed during the reenactment.
Edit 2: New question for Meeting of Queens:
Each row of seats is 5 feet higher than the one in front of it, so that the seats farthest from the stage to the east and west reach a total height of 40 feet.
However, there are only four rows of seats, so this means either 1 square = 10 feet, or the text is supposed to say 20 feet. Which is correct?
Edit 3: It looks like 1 square = 10 feet is the answer, since F3 is only 2 squares away from the corner, but...
he stops 20 feet into the corridor to examine the device he carries.
That's what I'm going to run with, I guess.
As much as I want to like this scenario, I cannot help but notice that there are a ton of grammar and spelling errors all throughout the adventure. These are very much reducing my enjoyment and slowing down my prep work to run it this weekend. I'm almost debating just doing a different scenario, instead - something I've never found myself considering with anything Starfinder-related before, ever.
