Every bonus is a bonus to X. Multiple bonuses to the same X are subject to stacking rules, bonuses to a Y or Z don't matter for the bonus to X. Even if Y in term provides its own bonus to X, that's irrelevant (e.g. an enhancement bonus to melee attack rolls and an enhancement bonus to strength stack even though both improve the attack roll in the end).

Let me try.
If you have an ioun stone that gives a +2 enhancement bonus to Str, that's what it does.
If you have an ioun stone that gives a +2 enhancement bonus to Dex, that's what it does.
If you have both, they both work because they are the same type of bonus but to two different statistics.
If you then add a belt of Str +4, that belt gives a +4 enhancement bonus to Str. That belt does not stack with your ioun stone of Str because it is the same bonus type to the same statistic. A character wearing the boots plus both ioun stones would have a total of +4 to Str (from the boots), +2 to Dex (from the ioun stone) and the other ioun stone would be floating around, doing nothing productive.
