As the title what published adventures or scenarios have encounters in academic institutions - be they schools, universities etc
I can only think of:
- Academy of Secrets
- Library of the Lion
Linked to this what kind of creatures might there be at a university?
I guess it depends on the institution
In cheliax there would be summoned devils I guess?
I am mainly thinking of non-magic based schools where the focus is more on conventional "learning". Of course the creatures can be magical

Well,... it is kind of hard NOT to suggest a (gyno) sphinx in this situation. Going past the obvious tropes of having it guard something, you could honestly have one there as a professor.
Which could allow you to draw in a plot line involving the various varieties of sphinx (Because Paizo got way, way too detained about their dysfunctional social and mating relationships). A criosphinx of wealth and influence could be trying to pressure the school, and thus the professor whose favor he craves.
If we are going the evil route, you could have a Leonal agathion... chained in the basement. This creature that could be a 'research subject' for a devil aligned institution. The entire school might have actually been based around a group of scholars that captured and started to study a Leonal centuries ago, and the academic side of the institution occurred simply because of various unaware students seeking the researchers' teachings.
Both of these suggestions involve creatures that are at the low to high "mid level" range, so it might not be useful depending on your group's levels though. But if you are low leveled, then the creatures might simply be background creatures that need you to take care of softer background threats. If higher leveled... then they are at least somewhat durable NPCs, and events involve factions far outside of their ability to deal with.
There's one quest in The Phantom Phenomena that takes place within a university (The Sincomakti School of Sciences), but it doesn't really have the flavour of an "academic environment" unless the GM does some extra work.

An Ape librarian is a must and an animated piece of luggage would also fit right in.

I think I misread. I assumed you wanted things for a library of lions, and I wasn't familiar with the published module. I don't feel my suggestions are bad though.

I just wish I had played it with Roll20 and a fog of war map rather than predrawing and kind of revealing the extent of the rooms to search through

There are a few M&M books called Hero High (IIRC) that are based around superhero teenagers in an academic 'school for supers' situation, which can at least offer some game ideas, in a general sense. (Both inter and intra school rivalries, for instance.)
Any sort of monster or creature dedicated to gathering information or molding impressionable young mortal minds could enjoy haunting an academy, such as ghouls, or dopplegangers (haunting the school to find fun and influential families to infiltrate, via replacing their children sent off to school and returning 'slightly off'), or other power-seekers, hoping to influence the youth of the nation for their own reasons (a green hag, a dark or spirit naga, an aranea, pretty much any fiend, with particular focus on devils or rakshasa or evil genies).
