Same energy type from different sources

I am going to run a high level scenario tonight. One of my players has a PC who has multiple sources of the same type of damage and I want to know if resistance applies to each source individually on a hit or if it is all pooled together?

To add some clarity, all damage would be applied on a single hit. For example, a weapon with the flaming quality and sun metal cast on it. Say a 4 was rolled on both fire damage dice and the creature being hit had fire resist 5. Does it take no fire damage or 3 fire damage?

So from the example it would be the 3 damage since it was a single hit?

Your example seems to have a snafu in it

This effect does not stack with the flaming or flaming burst weapon special ability or any other effect that grants the weapon extra fire damage.

It was just an example I could think of. The exact sources are elemental assault and elemental fist.

You'd take 3 fire damage then.
