This is a question for those that have read or are currently running this campaign.
I'm going to be starting this campaign soon, and making some changes to the Big 6 items and how they're acquired. I thought of having the PCs some type of "mage's mark" tattoo on them that is linked to this change. This mark would be a generic Thessalonian or Runelord rune. Thought this would work for RP as well as link them to the overall campaign theme.
Would this idea work well in the campaign, having the characters marked? Does the idea that the characters have been selected by a higher power to complete this campaign?

I haven't read/played it, but basically you are proposing something like a reversed Curse of the Azure Bonds (scroll down a bit) where instead of losing a magical tattoo/mark with each "mission", you gain new ones.
Never thought of this, but I like it and I don't see why it wouldn't work.

I've actually been thinking about something along these lines myself. Basically, they would act as each of the corresponding "Big 6" items, but instead they would be based off the caster level of the item in that slot. Thus it still incentivises having an item in that slot, but leaves room for the items themselves to be cool/unique, instead of just (insert stat-booster here).

Not really. The PCs would still need to find/craft/purchase these Big 6 items. The runes would allow the character to absorb the magic, so they gain the benefit while leaving the slot open for something else.
This is the house rule I've written for this campaign (probably starting in late January, finishing up Mummy's Mask now where I'm using the Auto Bonus Progression).
Big 6 Items
• Body slot items providing deflection, enhancement, natural, and resistance bonuses do not take a slot on the character's body.
• When an item is found, the character can "absorb" the magic of the item, effectively using that item.
• The bonus type remains the same after being absorbed.
• If an item found is an upgrade to the character's existing bonus, the bonus may be transferred between character and item.
• If an item has both an enhancement mentioned above as well as other enchantments, such as a _shifter's headband_, that item can't be "absorb" and is worn/used normally.
• Weapon and armor enhancements are unchanged.
