Rise of the Runelords: Anniversary Edition for FG

I just came to realize that had I bought the PDF through you guys first, I could have then used that to reduce the price of the product in Fantasy Grounds. I would have loved to have the PDF to read over offline when not playing online.

So that begs the question, is there any reverse process where I can get the PDF through my purchase of the full product through FG/Steam?

Yes. You will need to sync your accounts but buying the product in Fantasy Grounds will grant the PDF to your Paizo.com account. You can do this through the My Partner Authorizations part of your account settings.

Awesome! I had my account synced from before (Smiteworks Activated Oct 3, 2017, 10:21 pm), but I don't see it in my digital content and if I go to the store it shows it as a $41.99 purchase.

Is there anything specific I need to do to get it to show up in my available content for download?

I think the step you need is to go to the Paizo Account Sync page on the FG website (near the bottom of their Store drop-down menu) and click the "Send Purchase Info to Paizo" button (and probably the other button to sync the other way, as long as you're at it, so that FG discounts get applied, too). Though you connected your accounts a while ago, you need to click these buttons periodically to actually update both companies' records of your purchases (since the last time you clicked the buttons).
