I want to make bipedal dragon creatures that greatly resemble true dragons and fall into septs as such. Here's what I've decided on so far:
•2 HD
•Dragon type (and all traits that come with it)
•Medium if their true dragon sept starts as Small; Small if " " as Tiny
•Gets 1 bite, 2 claws, and 2 wings (wings are replaced with 1 gore if their true dragon sept is Imperial) as natural attacks
•Breath weapon, usable with 2d4 cooldown and using the shape and energy type appropriate for their true dragon sept (40-foot line/20-foot cone if Medium; 30-foot line/15-foot cone if Small)
•+4 natural armor bonus
•Immunity to the same energy type as their breath weapon
•Fly speed with maneuverability of average unless stated otherwise (becomes a supernatural effect if their true dragon sept is Imperial)
•A special quality or ability appropriate to their true dragon sept (I'll go into greater detail later)
I want to design these creatures to facilitate advancement through class levels, but I'm struggling with ability scores. Any suggestions?

Rite Publishing’s taninim might be similar to what you’re looking for.
If you want them to be monsters with hitdice, though, and you want them to progress easily with class level, make sure they’ve got a 13 or higher in most of their stats. A good example of a low CR monster that advances easily with class level would be the imp, they benefit from pretty much any class because they can cast with any mental stat and they have spell-likes that are universally useful.
More specific to dragons, their breath weapon would rapidly become obsolete, so homebrew up a feat that lets it scale with hitdice rather than racial hitdice.

I'm sticking to the racial hit dice.
Would 30-40 point buy be a good way to determine base scores?
I think I'll have their breath weapon deal 1d6 damage, +1d6 for every 3 hit dice they possess without the need for a feat.
I realized that I didn't give any speed rates, so how about 30-foot land/20-foot fly and secondary for Medium; 20-foot land/15-foot fly and secondary for Small?

Is this intended to be a PC race? There are rules for creating new races.
Is this intended to be a monster? There are guidelines for that as well.
The purpose behind what this is going to be used for is important. If you want to include in the possibility for players to become one, it means making them close to the standard races or charging them level adjustments.
