So if a creature has the two claw attacks and a bite attack from the eldritch template and gets the ability damage ability for one of his natural attacks,claws in this case, does the creature deal ability damage with one of the claw attacks or both?

Then it indicates that each selection of the Ability Damage ability only affects a single natural weapon, as opposed to a single type of natural weapon; so it would only affect 1 claw. You could pick it twice and affect both claws, if you preferred, assuming you have at least 4 EP.
