I've run and reported a few Starfinder Society scenarios now. SFS 1-05 adds just a bit more complexity and I want to make sure I'm reporting correctly. I'll try to avoid any major spoilers.
Pg 17 of scenario -
Primary success: If players do "x", they get 1 Fame and 1 Reputation for their currently slotted faction.
Secondary success: If players do "y", they get 1 Fame and 1 Reputation from their currently slotted faction.
Faction notes: If players do "a", they get 1 Reputation from Acquisitives. If players do "b", they get 1 Reputation from Second Seekers.
So the faction notes don't say players have to have Acquisitives or Second Seekers slotted to get the bonus reputation. Which means the potential is a Datafiles player could still end up with Datafiles (2 Fame/2 Reputation); Aquisitives (1 Reputation) and Second Seekers (1 Reputation). SLOTTED FACTION BOON DOES NOT SEEM TO APPLY TO BONUS REPUTATION.
Since everyone gets the bonus reputation, is there any reason other than roleplaying for someone to play a acquisitives PC over a datafiles PC when playing the scenario? (A PC with both faction boons might pick differently, but probably mainly because of the fame - which he can spend on boons)
Finally, The GM reporting sheet (pg 21) has two boxes for us to fill out. Fame and Faction Bonus. I believe that the Datafiles player above would have 2 in the Fame box and 2 in the Faction Bonus box.
However, when I go the reporting screen for the event, it asks me to to enter the reputation gained. In this case, that happens to be the sum of the two boxes. Is there a reason the tracking sheet asks for them to be broken out, but that reporting doesn't? Just seemed odd to me. Could there ever be a situation where the sum of the two boxes isn't the total reputation gained?

I don't have the adventure but I don't think it would be possible to get both bonus reputation. I don't think the intent is to allow a character 4 reputation from 1 adventure.
Reporting is a little still so I can't really offer any suggestions. There has been several posts on the Starfinder Society page about this question but no real resolution that I am aware of.
You are correct, you don't have to have a champion boon slotted to earn bonus reputation. All a character needs to do to earn the bonus is whatever the adventure says need to be done.
