If I defeated the henchman but not closed his location, I have to shuffle the henchman into the location's deck again, it's clear. But I have some doubts, whether I have to do so, if I defeated henchman, successfully made closing attempt, but looking into the remaining card saw that the villain (Mokmurian) also lurks in this location, so I could not close it.
If yes, should I banish all other card, so in the location would remain only the villain and immortal-while-the-boss-alive henchman?

Yes.
Relevant rule:
MM Rulebook, page 15 wrote:
If you succeed at meeting the When Closing requirement,search the location deck for villains. If you find any, banish all non-villain cards from the location deck. The location is not closed—but at least you know where the villains are!
So, you succeeded at the When Closing - you start executing the default Rulebook instruction:
- you search the location deck- then you find the Villain
- the you banish all non-villain cards (at this point, the Henchman is not really part of the deck - you defeated it, so you're about to banish it as well on these grounds; though, normally, I guess you would have to banish it before attempting to Close, but now the Henchman is "set aside", pending th eresolution of all effects that may alter its destination)
- then you must resolve what happens to the Henchman: Did you close the location? - No, you didn't => The Henchman is shuffled back into the location deck (which currently consists of only the Villain)
