Recently I had a payment fail and when correcting it I noticed I have now been charged twice for it. Will the second charge be refunded or used as credit for the next purchase?

In addition, is it at all possible to have a subscription service for PDF format only? While I love the books I do have, I don't have the space to store books without limit.

What you are seeing are authorizations, not charges. Only one of the authorizations will be finalized into a charge when the order ships. The other will disappear as soon as your bank expires and releases it. I have issued an authorization reversal request, which tells the bank we cannot or will not finalize an authorization. They should be able to see it right away but it is ultimately up to them how long it takes to release.

We do not have PDF only subscriptions except for the Pathfinder and Starfinder Society scenarios (there are not physical versions of those products).
