The Master Spy chooses what specific alignment she wants to detect as when she uses the ability (including 'none' as an option).
If the Inquisitor with Eyes of Judgment studies the Master Spy for three rounds, he will learn the precise alignment the Master Spy has chosen to guise herself as (including potentially returning 'no alignmnent').Eyes of Judgment does not pierce this ability, because Eyes of Judgment applies when using Detect Alignment, which is a spell-like ability (and thus affected by Mask Alignment's stipulation of deceiving spells).
