In the rules it says once you build your deck after the scenario any unused cards go back in the box. Does this strictly mean any unused cards are banished or they are placed in the box where the party still owns them and if they wanted to after a scenario they could swap cards around. Such as items were found that could be used for an upcoming scenario a character might want to switch some items with previously found one.
This could be a house rules thing but I wanted to clarify the rules on this.

It means any cards not included in any character's deck when finished rebuilding decks are returned to the box to be shuffled with the other cards of that type. If nobody takes those cards with them, they are lost until found again. There is no party stash to draw from.
Also, the cards returned to the box in this manner are not banished, they are just returned to the box.

I highly recommend playing the normal way. House-ruling a loot stash the party can draw from would remove a large portion of the game's flavor. If you can rebuild your deck for the task at hand, you lose out on the tough decisions of which cards to keep and whether or not to keep that powerful but niche card or the weaker general purpose card.

You mean by creating a mule character to come grab some of your cards in a low level adventure and then don't bring them along except to grab them back when needed?

Yep.
