My group just finished up Wrath of the Righteous and we thought it would be fun to grab the goblin class decks and play through a campaign as an all goblin party.
We were looking at going back through Rise of the Runelords for this, but we actually skipped Skulls and Shackles so I'm curious if people think that might be a better one for an all gob troop.
Any thoughts?

Well, I would highly recommend you run them through the Season of the Goblins scenarios, here (which I helped design, shameless plug):
Season of the Goblins
These scenarios are written specifically for Goblin characters, and if you're not worried about reporting the sessions as official organized play, you can simply shuffle the goblin decks into the other boons and off you go.
That being said, if the $6 is more than you're up for, I would recommend using Rise of the Runelords for sure, as it has goblin-themed stuff in in already, and definitely consider writing up some of your own goblin allies to replace some of the human/half-elf/elf/dwarf ones in that base set (I have some sitting around already designed, if you're interested).

It looks like this is only about 2 adventures worth of scenarios? Which cards do I need? And would this be like starting at Adventure Deck 1 or B?

Season of the Goblins is only 2 Adventures, yes. You need RotR. You're starting in Adventure 1.

If you're playing with the standard rules (decks built from the box) either should be fine. If you're playing Guild-style (decks built from only the Class Deck cards) you might slightly lean RotR over S&S. (Are there a lot of Pirate and/or Swashbuckling cards in the Goblin Class Decks?)

@DreadScarlet: RotR isn't especially alchemy-focused itself, but when you shuffle in the cards from the goblin decks there should be plenty of alchemical stuff for you to play with. You could also shuffle in the boons from the Alchemist class deck to give them an extra alchemical boost.
All that being said, goblins fit in Skull and Shackles as well, and I've been playing around a bit with a goblin pirates adventure path using that base set, though we're a ways off from it being ready to go.
