I can't find anything one way or the other about scribing spells from a spellbook found in a scenario/module that I GM'd. I know I qualify for everything on the chronicle (with some exceptions), but I don't see anything about spells the players found in game.
am I cool to scribe those spells at cost? or will I need to wait to encounter them as a player and/or pay the extra 50% to rent a book from the pathfinder lodge?

In a couple of past threads, the answers have tended to be "no", but with no hard rules quotes. Generally, it seems to be something like "no, because you didn't scribe it at the table while playing" (because you didn't play.)
I would also like to have a ruling on this, possibly with the added question of "if so, can a GM scribe from a player at his table?"

The Guide is quite clear on what the GM gets: they get a chronicle, with full XP, GP, and PP rewards, as well as any boons on the chronicle that they wish (that's appropriate for the character; no Dark Archive faction boons for your Scarab Sages character).
That's it. You get the chronicle, and nothing more.

I agree with SCRPedMage on the "technically, by the book" part of the answer; and shaventalz' fluffwise explanation.
You can't fulfill player-side goals on Faction Journals as a GM; it would be strange if other "you get this benefit because you're in the middle of playing the adventure" things were available to the GM.
