I have a ton of plastic minis (over 2,000 sculpts and over 8,000 miniatures). I'm currently storing them in small shoe boxes and Rubbermaid containers about the same size as said shoeboxes. This has been more of an issue with the more brittle nature of PFS minis, I have found a number of broken minis, almost always rares. (all of my shattered star slurks are missing teeth, and ticks and insects are missing legs, many flying bases are broken off at the base)
So, how do people store their minis to prevent damaging them. I was looking at this link and it had me thinking about getting an Ikea Billy Bookcase, and adding drawer runners to the shelves, so I can more easily find a mini in the back as needed.

I've found these Art Craft containers to be extremely useful.
For large figures: Art Craft Storage Container, 9007AB
For small/medium figures: Art Craft Storage Container Box, 9101AB
Organize these Art Craft containers: Art Bin Super Satchel Scrapbooking Storage Case Rack
For huge figures: Sterilite 14228604 Stack & Carry 2 Layer Handle Box
You may also find them at your local container and art stores.

most of those options are good for a few minis, not for thousands. I tried the hardware tray box, but that was hit or miss, depending on the height of the miniatures involved.
I've been using Plano-brand containers made for fishing tackle.
If I did this it would require dozens of tackle boxes (about 3-4 tackle boxes per set x 36 sets - 37 sets once crown of fangs comes out). I don't find them economical to the quantity of figures I'm talking about

The Sterilite 14228604 Stack & Carry 2 Layer Handle Box is basically what I'm using now - I have about 10-15 of them full. This is why I'm having the storage/breaking problem. Quantity is just killing my ability to use most storage options....
Agreed, they aren't very sturdy. Only use them myself for my huge-sized miniatures so it minimizes the number of figures in each container.

I go all the way back to Harbinger, and to original-release Mage Knight before that. Plus, Star Wars Miniatures on the side. Let me assure you, I know about quantity. ^_^
I only use the Plano tackle boxes for Medium or smaller PFB minis. I've got a couple of larger tackle boxes for the 4e-era D&D Minis, and then a tall set of plastic drawers for the 3.5-era minis. And then larger boxes for Large or Huge minis. The Star Wars minis have their own set of drawers, plus a large box for the big stuff. The Mage Knight stuff is mostly in two big boxes, sorted by era (original vs. 2.0).

Ahh... right now mine are sorted by monster type (so Good outsiders are in one box, evil outsiders in another, PC races in another, monstrous humanoids in another, etc). This was to make it easier to find a certain monster quickly when prepping for a game. Maybe I'll have to re-think that organization.

That's more or less how my PFB minis are sorted, although humanoids tend to be sorted by theme (servants of Thrune, cultists, guards). Some others are sorted this way as well, such as Thassilonian or Lovecraftian monsters.
My 4e minis are sorted by race or origin (elf, tiefling, fey, immortal, etc.)
My 3.5 minis are sorted by skirmish game alignment (LG, CG, LE, or CE). There's little subsorting beyond that, so digging is sometimes required. The rare minis are kept separately - a holdover from my days of trading.
