When print products are ordered through the website, does it include a pdf download, or do those need to be purchased separately?
For Paizo products, you get a free PDF for any print product you buy as part of a subscription from Paizo. If you don't have the appropriate subscription, you will have to buy PDFs separately.
For third party products, it depends: some publisher offer print/PDF bundles, this is usually indicated on the product page.

Zaister is correct, PDFs only come with a physical product that is generated by a subscription and for some third party publisher items.
