I have no idea what you're talking about, but SPELLCRAFT actually is a SKILL.
That means you're NOT choosing a Skill-Check in place of a Spellcraft-Check,
but you ARE choosing to do a Skill:(Spellcraft)-Check
Also, it's a good idea to either quote your source or provide a link to it if you're asking a question, so ignorant people like myself can help you with the specifics.

Why would you want to use, say, Craft (sculpture) or Craft (stonemasonry) over Spellcraft for a Stone Golem, for example? Is that what you meant?
Insofar as I can tell, you can substitute Spellcraft, just like crafting any other magical item. Take that with a grain of salt though; there are a lot of exceptions to the crafting rules where constructs are concerned.
For one, you MUST meet the caster level prerequisites, and cannot skip it by adding +5 to the final Spellcraft DC.
