So I'm thinking of running a Saga Edition game set a year before the events of Knights of the Old Republic. I want to start it in a similar way, with Revan and Malak attacking a group of Republic starships, with the help of two other Sith (the BBEGs for the campaign) who happened to have their fleet in the same system. I want the opening to end with the PCs getting in escape pods and flying towards the planet below.
However, there's still a lot I need help coming up with. For example, what the two BBEGs' ultimate goal is. I was thinking maybe they find a piece of Rakatan technology that could upgrade the Star Forge and make it even stronger, with them potentially plotting to keep this tech a secret from Revan and Malak in a plan to usurp those two, but I'm not sure if that would work. I also dunno what planet to have the opening battle over. I want it to have strategic value to both sides in the war, but also have it be somewhere that the PCs would not want to be (i;e,a Sith-controlled world, a wild world, or a world dominated by crime lords.)
Any advice is appreciated. :)

I'm not sure there's a way to make a Star Forge "more" powerful. The fact that you're basically using the life of a star to create anything you want in a matter of minutes... That's pretty powerful.
I wonder how your game will diverge from or interact with the plotline in KOTOR. If the players find out about the Rakatan Empire, does that mean they'll end up on Rakata Prime at the same time as the heroes of KOTOR? Will they end up becoming those heroes?
I've used KOTOR as backstory in my SW:SE games in the past, but always as a point of history, never as a contemporary, parallel plotline.
You might run into more logistical issues than you're expecting if you do that, but I'd love to know how it turns out.
But to answer your question:
Maybe the other two Sith aren't so much out to get Revan and Malak as they are the two sent to recover the battle plans - battle plans that the PC's have stolen, that will reveal a critical flaw in the Sith battle fleet - a critical flat that enables the Jedi Order to capture Revan, which in turn leads into the events of KOTOR...?

In SW:TOR a piece of the starforge, the Infinite Engine, proves to be capable of expanding itself over decades and fabricating virtually anything the guardians need. Though, personally if I was creating a fun campaign the best things about the setting are the Mandalorians and Sith Sorcery. If your are familiar with the Dark Horse Tales series there is a lot of great stuff which is easier to explore at this time such as illusions and meditation spheres.
A meditation sphere alone can be an extremely powerful weapon. They can shape battles singlehandly.
Alternatively, if you want something new there is always a new Sithspawn breed or a ultimate warrior project. Echani offshoots with Andris spice can match a Jedi in lightsaber combat easily. (The wookipedia article on Andris is woefully lacking. It increases perception and agility so completely a girl with no training or force sensativity learned to weild a lightsaber.) There is also the Mandalorian Knights project, Iron Knights, and the research of Dr. Hoole (who himself was Shi'ido) to draw insperation from.
