From experience (have been receiving all of these from the start), one core rulebook, one adventure path and one player companion can fit in one box - it has done on many occasions.
At the very worst, there should be one box and one additional envelope.
I suspect that someone has changed something fundamental in your shipping calculation software.
Can you please ask them to change it back, give them a stern glare, then recalculate this order.

I am looking at your order and everything is going out in 1 package. All 3 items in 1 package with an estimated weight of 4lbs for $23.39. The prices you listed in your post are the prices of the books themselves. Inner Sea Races is normally $44.99 but the Pathfinder Advantage discount brings it down to $38.24. The Adventure Path is $24.99 and the Pathfinder Advantage discount brings it down to $17.49. The Companion is $14.99, less the discount is $12.74.
