As long as the table is started (usually described as reading the intro text out loud), the GM gets a full-credit chronicle for the scenario; even if the party TPKs in the first encounter.
This chronicle has access to all boons and rewards appropriate to the PC he applies it to, as though that PC had played and the party completed all objectives, optionals,... Although, I know at least one module that provides an explicit exception to this rule.
He also gets GM-table credit when the session is reported on this website. That is done simply by specifying his PFS character ID when reporting the session. This should be the same PC as the chronicle is applied to.
The GM has the option of applying the chronicle to any PC that could have legally been credited for playing the session (this includes being in the same campaign, core or non-core). He has the option of applying it in any of the ways that a pregen chronicle would have been applied with the stipulation that he can apply it to a PC that is a valid level for the scenario.
If the GM is applying the chronicle to a PC that is below tier and waiting until they are in-tier, he applies it to that PC as soon as it would be in-tier. So, for a 5-9, the chronicle is applied immediately after the one that makes the PC 5th level. Multiple chronicles applying at the same trigger, are applied in the order earned.
If a GM applies a chronicle to a PC that is in-tier, he gets the reward for that PC's tier. The table plays 5-6, but the GM appies to a level 8, he gets high-tier gold, boons,...

You'll definitely want to download the Guide to Organized Play to see exactly what works and what doesn't for Pathfinder Society - there are a few weird things for an Organized Play campaign that are different from home games.

So the GM points that I get. Do those get me anything special or are they just sort of there?

If you get enough, you get cool stuff.
each table you run gets you one table of credit. enough tables and you get a star (10 tables gets you 1, 25 gets you 2, I forget the rest of the chart.)
there is a set of special chronicle sheets you can get. You get to pick one of them, and based on the level of the character you assign it to, and how many stars you have, you get cool benefits.
Also, if you play, and you have a folio or certain teeshirts, once per game you can reroll a d20. If you have GM stars, you add the number of stars (not the number of tables!!!) to the roll.

1. When you use a "replay item" (the character folio, certain T-shirts and tote bags, etc.), you can add a bonus to the d20 roll equal to the number of GM stars you have.
2. You can replay 1 scenario for credit if you have 1 star. If you have 2 stars, you can replay 2 scenarios for credit (they must be different scenarios). And so on. These "replays" can be refreshed through certain boons.
