I've been able to duplicate it a couple times, so I think it's legit.
When I clone an event, on the event I clone, it removes the check boxed module from the original event. This may not have any effect on already reported events, but if the event hasn't been reported and it's cloned, it will no longer have a scenario associated with it until it's edited back in.
Yup, this is a known issue, exactly as you describe it. It's on our backlog, just got pushed back by con related things. You can add the scenarios back in (and have to if you want to report) but for now just ignore the clone feature until we get it working correctly.
