If I have on my Chronicle sheet; 3 +1 Flaming Arrows. Can I buy 3 +1 Flaming Crossbow Bolts instead, as I have focused on a crossbow over a regular bow? Or, am I limited to Exactly Arrows?

But when you have enough Fame, you can buy them normally.

Unfortunately, this means buying them in lots of 50, rather than 3.

This is why most ranged weapon users just enchant the weapon rather than the ammunition.
