Over the GenCon weekend, I got to play my first PFS game - "The Confirmation." It went extremely well, but I had a question. I used my second character, but realized afterwards I hadn't actually registered my second character to my account. However, my chronicle sheet is still marked with the appropriate number (####-2). Will this create an issue and if so, who do I talk to about rectifying it? Thanks in advance!
Edit: As of moments ago, the character I used is now registered to my account, under the number listed on my chronicle sheet.

This will not be a problem.
Technically you do not have to register your PFS characters at all, though I personally find that it is fun to do so.
Go ahead and open the "My Account" link. Scroll down to Pathfinder Society and click "Make Changes". This will opena a page where you can create a second character by clicking "Register a new Roleplaying Character". It works just like the first one. You can end up with lots of characters if you want.

You just register the second character. Simple as that, no questions asked. It works the same way as a player who does not have a PFS number registered yet. GM reports the game using the given number and if the character is created it will hava all the stuff.
Also, the first dead Pregen character works like this. Just stick it to -99 or something.

However long it takes for the person reporting GenCon's games to collect all the sheets and plug them all in on the website.
I'd give it a couple weeks, tbh.
But don't worry about it in the meantime... so long as you keep track of your physical chronicle, that's all you really need. Physical records trump what's reported... what's reported can still be used to recreate lost chronicles, however, if you lose them.

Wouldn't worry about it. The official record of your character is the sheet you got, and the online sessions are secondary at best.
It'll be done whenever Gen Con gets reported. It's an extraordinarily large convention, so it'll be done when it's done.
But again, the physical paper chronicle sheet is far more important.
