OK title is a lie but I do have a question.
how does spontaneous alchemy rules and feats interact with the alchemist class feature and master alchemist feat?
also anyone work on new reagents and how other existing alchemical items braked own?
and if you a upset about the lie then I thin we as a community need to stop with the crazy alignment thread just ask your dm. which I guess I could do with this problem too so sorry for being judgmental please forgive me.

What do you mean by spontaneous alchemy?
If you mean using the Craft (alchemy) skill, that's for making alchemical items described as equipment, such as acid or antitoxin. You make a skill check each day, multiply the result by the DC (if you beat the DC) and finish the item when the sum of (your checks*DC) = value of item in sp. Alchemists and characters with the Master Alchemist feat get a bonus on their checks (+level and +2) and also craft items in a fraction of the time (half and one-tenth).
Items that aren't listed as equipment with a price (such as the alchemist bomb class feature) cannot be made using craft (alchemy).
Potions and elixirs can be made using craft (alchemy) but you also need the Brew Potion or Craft Wondrous Item feat, you spend half the items cost in raw materials instead of one-third, you can make an item worth up to 1000gp in one day, and you only need to make one skill check.
Reagents aren't defined in any of the books that I know of and I personally haven't made any recipes (or alchemical waste disposal guidelines).

I would say that the Alchemist class feature and Master Alchemist feats would only apply when crafting alchemical items through standard means (not spontaneously), as the spontaneous rules count as a "specific override to the standard rules". (Also, the feats/class abilities have not been updated to reflect that they apply here.)

Spontaenous alchemy was introduced in the Alchemy Manual that was released for general access today, as were reagents.
