First, there aren't many scenarios left where you need anything for a faction mission, because the faction missions are for flavor only unless the secondary success condition is to complete faction missions (there's at least 1 scenario with that kind of secondary success condition).
If a PC takes an item you actually need for a faction mission, you should first ask the player why he took the item. Maybe you didn't know he's in your faction, maybe it was a good choice for roleplaying his character.
If he doesn't have a good reason, you can remind him of the "don't be a jerk" rule. If he does have a good reason, either ask him in-character why he took it (which would be the best choice if he has the same mission as you do) or steal it (which is good if he just took it because taking it would fit his character concept).
Of course, if he took it for roleplaying reasons, it might also be a good idea to talk to him in-character and tell him you need that for a contact of yours. "Cooperate" is one of the Society's basic concepts, after all.
And lastly, if your mission says to aquire the item without other factions noticing, it would of course be best to steal it from him, preferably at the end of the scenario when he doesn't have any time to realize it's gone.
Since items picked up during the scenario won't stay on the character, you don't cause any permanent damage to the other character by stealing the item, so it's not considered PvP. But talking is always nicer than to risk losing your companions' trust. ;)
