Can animal companions craft magical items using the Master craftsman and Craft Wondrous Item feats?
As an an animal companion levels it gains skill points, feats, and ability score increases. One may assign an ability score increase to intelligence.
"Animal companions with an Intelligence of 3 or higher can purchase ranks in any skill."
"Animal companions with an Intelligence of 3 or higher can select any feat they are physically capable of using."
Therefore, could, for example, a sufficiently high level animal companion with at least 3 intelligence put 5 ranks in profession (engineer), then take the Master Craftsman and Craft Wondrous Item feats and create magical items?
Is the crux of the question the "physically capable of using" clause? Does it matter if the companion is an ape or a snake?

Well, after recovering from cranial explosion, I would conclude that they must have some sort of manipulating appendages with sufficient dexterity. I (as a GM) would not allow such a thing without the creature being at least awakened.

Let's look at what level you have to be to pull of this trick:
4th level for the Int bump. Now the animal can put their 1 rank/level into Craft.
9th (druid) level for 8 HD companion - now you have 5 ranks of Craft and qualify for Master Craftsman, which you can take at 9 HD when you get a feat...
10th level (9 HD)- yay now you have Master Craftsman. But that simply allows you to take an item creation feat, so we wait until...
13th level (11 HD)- your kitty now can take Craft Wondrous Item or Craft magic Arms and Armor. You likely have 8 ranks in Craft, with your probable 3-4 Int gives you a stunning +4-5 to crafting checks.
Honestly if you go to this much trouble to pull this off I'd say go for it. We'll rationalize how your snake or kitty or dinosaur is magicing up things.
