I'm trying to make sure I understand when the rogue class ability uncanny dodge takes affect in one rule specific to S&S and a couple that are common. The rule in questions from the CRB: "Uncanny Dodge (Ex): Starting at 4th level, a rogue can react to danger before her senses would normally allow her to do so. She cannot be caught flat-footed, nor does she lose her Dex bonus to AC if the attacker is invisible. She still loses her Dexterity bonus to AC if immobilized. A rogue with this ability can still lose her Dexterity bonus to AC if an opponent successfully uses the feint action (see Combat) against her."
In "The Wormwood Mutiny", in the section about boarding the Man's Promise, I believe, the AP sets down the rule that once a character sets foot on an enemy ship during boarding, he is flat footed for one round due to climbing the gunwhals and whatnot. Does uncanny dodge negate this?
During most ship combats, someone's going to end up climbing a rope or up the side of a ship. In the CRB, under the Climb Skill it states the following: "You need both hands free to climb, but you may cling to a wall with one hand while you cast a spell or take some other action that requires only one hand. While climbing, you can't move to avoid a blow, so you lose your Dexterity bonus to AC (if any). You also can't use a shield while climbing. Anytime you take damage while climbing, make a Climb check against the DC of the slope or wall. Failure means you fall from your current height and sustain the appropriate falling damage." Does losing dex bonus to AC equal being flatfooted and does uncanny dodge negate this?

Here's what it says: "The PCs are considered f lat-footed for the f irst round they are on the Man’s Promise, because of the difficulty of climbing over the ships’ rails and finding footing on the enemy deck."
Uncanny dodge negates this because they can't be caught flat footed.
Uncanny dodge does not negate loss of Dex because of climbing:
