Read the Guide to PFS and the chronicle sheets for RotRL. They have the rules for running an AP.
They boil down to two choices:
(1) Run the whole thing in "campaign" mode with whatever home rules you want and with any non-PFS characters. The chronicles are handed out at the end of each book (6 in all), and can be applied to any legal OFS character of the appropriate level.
(2) Run only the sanctioned sections (which is listed on the chronicles). Use only PFS rules and characters. The characters who play it get the chronicle.
Choice (1) is preferable IMO because it provides the full depth of the AP.

+1 to what Fox said.
We are running this locally as a 'bonus' to the PFS gms locally. On our off week we take it in turns to run the anniversary edition (ie each of us runs a book in the AP). I have just finished Hook Mountain Massacre and am looking forward to playing again (however we lose our cleric!) I cant imagine just playing the sanctioned content as the Story is quite exciting.
