Monk / Ninja Ki Pool Question

A monk Ki Pool is based on Wisdom.
A ninja Ki Pool is based on Charisma.

Assuming 18 for each, would said character have a 12 point Ki Pool, that it could use for either class?

Only one stat will apply. From the Ninja's Ki Pool text (emphasis mine):

The choice of which score to use is made when the second class ability is gained, and once made, the choice is set.
