Wisdom in the Flesh Religion Trait, Irori
Benefits: Select any Strength-, Constitution-, or Dexterity-based skill. You may make checks with that skill using your Wisdom modifier instead of the skill's normal ability score. That skill is always a class skill for you.
Monkey Style (Combat, Style)
Benefit: You add your Wisdom bonus on Acrobatics checks. While using this style, you take no penalty on melee attack rolls or to AC while prone. Further, you can crawl and stand up from lying prone without provoking attacks of opportunity, and you can stand up as a swift action if you succeed at a DC 20 Acrobatics check.
So my question it to how the trait would interact with the Monkey Style Feat if I took the Trait and applied it to Acrobatics to use acrobatics with my Wisdom modifier instead of Dexterity, since Monkey Style allows me to add my Wis bonus to Acrobatics checks. Taking the trait already does this in a way, so I'm unsure how these two effects would work with each other. Any thoughts of opinions?

This (and questions just like it) have been asked hundreds of times. There's no consistent consensus, and no official answer.
My personal opinion is that it stacks. The Monkey Style feat isn't replacing Dexterity, it's just adding a bonus, so I'd definitely allow this. Just be aware of the gray patch this sits in with the various opinions regarding how it's played.

I believe this is one of those rare cases where you could "double dip", much like if one was a Lunar Oracle with Prophetic Armor, gaining Cha to Reflex save and AC instead of Dex, having 2 levels in Paladin for Divine Grace and gaining a Cha bonus to all saves.
However, I can also see the argument that it would be a wasted trait/feat combo because they have the same effect.
I would allow it, but I am sure many would not.

It's no different than Dragon Ferocity adding a "bonus equal to 50% of your Strength modifier". It works, even though your Unarmed Strikes already use Strength built into their damage because it's a separate bonus from a separate source. When you talk about "bonuses from the same source don't stack", it means, for example, you can't say you're activating Power Attack 15 times to get a 15x bonus and 15x penalty. Furthermore, bonuses of the same type from different sources don't stack; meaning things like Enhancement, Morale, Luck, etc. If Monkey Style said you get an Enhancement Bonus equal to your Wisdom, it wouldn't stack with any other enhancement bonus to Trip checks; from Wisdom or otherwise. But to say you get to add your Wisdom to your Trip check, that's a segregated, untyped bonus of 100% of your Wisdom Bonus along the same lines that Dragon Ferocity gives a segregated, untyped bonus of 50% of your Strength Modifier to Unarmed Strikes.
