I haven't found this one in an FAQ yet (if it is in there, a link would be much appreciated :) ), so here goes:
I am running a "Season 0" scenario next weekend. Among the PCs, there are Grand Lodge members, and a Sczarni- however, there are no faction missions for those factions in the scenario.
So, what I am wondering is: what should I do with the Prestige Award here? Is there a way for these players to pick up PP at all, or are they just out of luck?

Faction missions are no longer used as a way of gaining prestige. Take a look at the "secondary success conditions" document available in the Additional Resources section of the Pathfinder Society webpage. This has updated conditions for receiving prestige points for each scenario from seasons 0-4.
It doesn't matter what faction you are, the table shares in the rewards as a whole.
Edit: you may also want to review version 5.0 of the Pathfinder Society Guide to Organized Play, which contains more information on faction missions. (They are now optional parts that can be handed out at the GM's discretion but have no impact on Prestige gains).

Well met. Actually, the faction missions are totally for flavor now in 90+% of the scenarios. What you need is the Secondary Success condition document hereto tell you what you need to do to gain the second prestige point in an older (season 4 and before) scenario.
The primary success condition, for the first prestige, is the general success condition listed in the scenario itself.
All scenarios now offer a chance at 2 prestige for all.

If it is one of the few scenarios that actually still uses the faction missions to count for secondary success conditions, Grand Lodge counts as Osirion, Sczarni as Taldor, and Silver Crusade as Andoran.
Which scenarios are those?
EDIT: I see one such scenario. Did not see that before as I've neither played nor run it. So promptly stopped reading it, haha.

Erai, if you are not familiar with the Guide to Organized Play, please read it before running a game. Faction missions are no longer used unless they are explicitly called for in the Secondary Success Conditions document. This is a fundamental function of Society play that is important for GMs to understand, and there are other functions that are equally fundamental. You can learn about them by reading the documentation for the PFS campaign.
