My most recent cert gives my wizard 12 xp. While looking at feats to get, I found Superior Summoning. While he has Spell Focus: Conjuration (as a 1st level feat), he doesn't have Augment Summoning, so I'd like to retrain his 3rd level feat for Augment Summoning and take Superior Summoning as his 5th level feat. I can't figure out based on the rules whether I can or can't do this. Can someone clear it up for me?

You have to own either a physical copy or a pdf of Ultimate Campaign.
In there, the rules for retraining can be found.
Next, bring your copy of Ultimate campaign or a print-out of the relevant pages from the watermarked pdf as well as a print-out of the additional ressources page to your next PFS game and tell your GM you'd like to retrain the feat. He will then note this on your next chronicle sheet.

I think you can do the retraining before you level up (and play as a level 5 character). For the 1st level rebuild, you can still utilize that on a character even when you have the XP to be level 2, as long as you have not played that character at 2nd level. I would assume it would be the same here, where you retrain for five days and then in your off time also train to level up.
Is that what you are asking?

There's nothing stopping you from taking augment summoning as your new feat for 5th level and then retraining your 3rd level feat for Superior Summoning. (Assuming it's not the prerequisite for anything)
The game doesn't remember what feats were taken when and it is possible to create a character through retraining that couldn't otherwise be done.
(Like a level 4 druid retraining into Natural Spell)
