I recently got a hold of herolab and was building a character for my local Pathfinder society when i noticed on the background tab it had "add alternate racial traits well i clicked on it and found a racial trait that suited my build silent hunter I made the switch and didn't get any warnings and elven magic was taken away. Here is my question is it legal to switch out racial traits in pathfinder society?

For the most part, yes.
You need to double check the Additional Resource page to make sure that particular option is legal, and you have to be able to produce that resource at game days when playing the character though.

First of all, typo in your title. (unless you meant that this was a Point of Sale character?) :)
Second, racial trait switches are legal if you have the book they are in.
Third, what Hero Lab says about anything is irrelevant to PFS. Always look stuff up in the additional resources list. (or on www.archivesofnethys.com if you are lazy, but that does sometimes have errors and omissions.)

Word of warning for PFS - if your justification to the GM is "HeroLab let me do it" - you have no justification.
I'd advise you to seek other resources or evidence for your cause.
I'm personally incredibly hostile towards HeroLab. Some aren't. YMMV. In my opinion HeroLab has no more authority or justification than a letter from your mother.
