Flavorwise, you can describe any sort of place you'd like your character to reside in between missions. Otherwise, I generally assume PCs reside at local inns or at the Grand Lodge between missions.
If you want to back your flavor with some supportive mechanics, then the Field Guide and Pathfinder Society Primer both contain some cool vanities that you can purchase (using Prestige only) for your characters.
You can get membership to a temple or monastery, purchase an Absalom townhouse, farmstead or tavern, and even invest in large holdings, like a secluded island or a Pathfinder lodge of your very own!

My tengu rogue has broken into the attic space of the Grand Lodge and now he has a little nest where he can sleep, surrounded by all of his trophies. Or, at least he DID, until he got his thieves' guild up and running. So if you need a slightly used nest, the rent is probably cheap.
I really enjoy brief intros to scenarios where the GM says "It's 3am in Absalom and an annoyed messenger from Drendle Drang is waking you up. Where are you?" If done quickly, it can help bring out some quick background creativity, or allow you to talk about those vanities you've been gaining!

"Seekers of Secrets" actually says that freshly recruited Pathfinders get a room at the Grand Lodge while they receive their basic training (which is the time before they actually go on adventures), so I assume they get to keep that room when they become full Pathfinder agents.
Of course, at that time, every Pathfinder has the right to purchase their own home or trade on favors to have someone purchase a home for them (by which I mean buying vanities with prestige).
So basically, the player can freely choose how his character lives, because that is flavor-only. But if he buys any vanities that represent things that can be used to live in, it's quite logical that the character will want to live there. ;)
