So Im just trying to clarify this for my DM, but would a Zen Archer Monk with Scorching ray as a spell-like ability pay 4 ki points from his ki pool to channel Scorching ray or use 2 ranged touch attacks from scorching ray? Im inclinded to go with 4 ki points but I Just want to clarify this before it becomes an issue.
also assuming one were a high enough level for three rays would all three rays hit with just having to make one attack roll?

First of all, could you please tell me how you got a monk that can use Scorching Ray as a Spell-Like-Ability for 2 Ki Points?
Not implying there's something wrong with the build, just genuine curiosity.
Anyway, conductive allows you to auto-hit with a spell-like or supernatural ability by expanding 2 uses of it.
If you can use scorching ray in such a way by paying 2 ki points, then yes, paying 4 ki points would allow you to trigger it.
Since no separate Attack Roll is needed, i'd assume you just "add" the damage on top of your regular attack. In the case of scorching ray, i would also agree that the damage of all 3 rays is channeled(after all, the "power" has nowhere else to go.
It can only be done once per round, and costs 4 Ki, so i'd assume it's powerful yet not overpowered.
