If a ranger cannot identify a monster (or in the case of this alternative rule, a member of an organization), do they still get their favored enemy bonuses? Or do they have to identify them successfully to get the bonuses?

They get the bonus regardless. If it's a creature of X type they get their bonus.

The variant that allows you to pick an organization would work the same way.

They get it, but in the case of not "knowing" they get it the GM just adds it in the background to the rolls.
