You get one ki pool, and can choose which ability modifies it. Once you choose, you are stuck with your choice.
If the ninja possesses levels in another class that grants points to a ki pool, ninja levels stack with the levels of that class to determine the total number of ki points in the combined pool, but only one ability score modifier is added to the total. The choice of which score to use is made when the second class ability is gained, and once made, the choice is set. The ninja can now use ki points from this pool to power the abilities of every class she possesses that grants a ki pool.

so again why would you pick WIS over Charisma? If the saves do not also change to wis
You'd make the choice that fits you best. If you were a Zen Archer dipping 2 or 4 levels of Ninja or some tricks you'd take WIS every time.
I think you'll find you don't get the Assassinate ability off as much as you'd like. I wouldn't base my decision entirely on that...

If I take 4 levels of monk and decide to use Wisdom as my main KI pool stat are all my ninja abilities now using 1/2 level +wisdom for things like assassinate, and ninja tricks and such?
No... the only thing that you get to choose is to what bonus adds to the total Ki Pool. A monk adds his Wisdom bonus and a Ninja adds charisma.
A Monk/Ninja gets to choose one and only one, but the choice made is ONLY for determining the total amount of points. Your Monk abilities continue to act from Wisdom, and your Ninja's from Charisma regardless of the choice made. Both however draw from the same pool of points.
