Concerning the Chronicles for Bonekeep...[spoilers]

I played Bonekeep at Gencon, and even though it was blast and no one died in my games (well, no one /stayed/ dead in my games), I am a bit worried about the antiboons I got, as it seems that they carry over into other scenarios and are completely unavoidable. Is there any way we can possibly remove the antiboons or are we just SOL?

They aren't really avoidable. The "antiboon" in Bonekeep Two does have a way to lessen it mentioned in the stay lock, but if parties can't identify it and don't have te spells on them at that time yes they are SOL. That's part of the design.

We had questions about the anti-boon as well. HQ told us that they are only in effect when in a Bonekeep module.

Which is absolutely not what the sheet says!

Exactly. The gentleman that our group member spoke to actually had to track down the person that wrote the scenario to get this clarification as well. I'm hoping to see an official errata in the next couple of days.

I was only thinking of the will penalty, not the confusion. I suspect the confusion is out of Bonekeep.

The anti-boons only apply while you are in Bonekeep. They do NOT apply outside. "They fade upon leaving the dungeon". That's what my sheet says, read it again.

The bad part is that apparently all of the afflictions return for Bonekeep parts 3-5, even if you cure them, which really sucks and makes you want to use a different PC for parts 3-5. I wouldn't be surprised if my GM got this wrong however.

You are reading it incorrectly, it actually very clearly says

Spoiler:
that While any diseases you contracted there seem to have faded upon leaving the dungeon, you still seem to suffer from sporadic coughing fits and fevers.

The "bane" is clearly meant to be permanent outside of Bonekeep itself. Same wording is used in part 2.

I suspect a future part may have something that will allow you to remove the "banes".

Yes. It looks to me that while the Will save penalty is only while you are in Bonekeep, the confusion effect is everywhere.

Speaking of which, is there any way of removing/suppressing non-magical confusion when it occurs?
