When you run a scenario don't you get a credit for that scenario which you can add to one of your characters of the same level as the credit?
I GM 3 First Steps part 1 and yet when I go to check my gm sessions it only lists 1 with my one toons number and prestige points yet the 2nd lacks the prestige points and wont list my number of the toon I applied the credit to. The third one wont even let me apply it to my other toon which is the third toon.

You do; for most scenarios you only get a chronicle once (usually taken the first time you run it). Tier 1 scenarios let you take a chronicle every time you run it (the 'First Steps' trilogy are the only examples of this currently); tier 1-2 modules (e.g. We Be Goblins, Murder's Mark) let you do this too, if applying credit to 1st-level PCs. Remember that you can't apply multiple chronicles from the same adventure to a single PC.

Do you mean you have a message like 'Player has already run scenario at session # X of event # XXXX...'? If so, I have the same from running We Be Goblins more than once; it looks like an error in the system. Don't worry about it too much; as long as you have the chronicle sheets, you're OK.
Also, 'toon' is a MMO term; please use 'PC', 'character', or 'player-character'.

If you didn't report the sessions then email the person who did so. Just point out your PFS numbers as well as the character number. They should be able to correct whatever went wrong with it.
What about the roleplaying game Toon from back in the eighties? Doesn't that set some precedent for the term outside of MMOs?

While PC may be an abbreviation for Player Character, it is hardly the only term that can be used.
But it is the "PC" Term.... ;)

Everytime I report a session as a new gm it always tells me that something was left off even though everything was filled in and I asked some people and they said thats a glitch in the system and its been that way for a long time and paizo hasn't gotten around to fixing it yet. Anyone else get that messege after filling in all the pc pfs and then hitting (save and exit)?
I think the current term for pathfinder society character from what I been hearing is "murder hobos" or leave heard that term a couple times.

Plus I've ran First Steps 1 as a gm 3 times already and it's only giving me two table credits on my sessions. Shouldn't give me 3 table credits and when I try and apply the gm credit to my level 1 toon its not showing up on him under sessions.

Way down at the bottom there's a box markes sessions. See if its being set at 1
