There is some confusion on what damage is doubled and what is not doubled on a confirmed critical.
For Example A Level 9 paladin with a Holy Longsword with standard damage does d8+11 and 2d6 Holy. This is base with str and pluses for the magic on the sword.
So if the Paladin does power attack +6 to damage and a smite evil +9 for his level, Inspire Courage (+2 attack/damage), and favored enemy (+1 attack/damage) bonus from the ranger, what damage is doubled on the confirmed Critical?
I assume the +6 from Power attack, and the other +3 points from the misc. bonuses?
If I am correct he rolls a d8+20 twice then adds the +9 for smite evil and 2d6 from the Holy bonus.
Or is he adding the Smite evil bonus twice as well?
Also is there a limit to how many feats you can use in a round, for example the same Paladin has power attack, smite evil (class skill) and cleave, greater cleave. Can he use all of them in a single round?

Anything that boosts weapon damage gets multiplied. +1 - +5 weapons get that +1 - +5 added to the multiplied damage. Multiply your strength bonus. Power Attack bonuses. Weapon special abilities (holy, flaming, etc.) do not and precision damage (sneak attack, vital strike) doesn't either. However, there are weapon special abilities that activate on a critical hit (shocking burst does regular electricity damage if you hit and 1d10 extra damage for confirming a critical hit). The rest of the damage is added to (and not multiplied) on a critical hit.

Generally if it is a static value it gets multiplied (unless specifically stated to not).
Extra variable values (extra damage dice) do not get multiplied.
Typically feats have an action cost stated (even if it is as part of another action). Also feat chains typically build off of each other (and so wouldn't be mutually exclusive). In your example it would be a swift action to activate smite, then the standard action to great cleave modified by power attack, the penalty would apply to all attacks and the smite bonus would only apply to the smite target.

What about the smite evil, does that double as well? or is that considered to have gone off on the swift action and not part of the weapon damage?
As a static addition to damage it would be multiplied on a crit. The swift action is what it takes to gain the described bonus from smite when attacking that target (or being attacked). Smite can cause a paladin to make short work of an appropriate target.
OT: Note a crit isn't always double damage, depending on the weapon it might be triple (x3) or more. You need to check the weapon statistics on the weapon tables to see what each weapon has for a multiplier.
