So, I'm solid on the order of operations when leveling up.
1. Select Class. Must meet prerequisites for taking class prior to this step.
2. Apply Ability Score increase if any.
3. Integrate new class features, then roll for Hit Points.
Then we get to...
4. Add new skills and feats.
But what if the feat you want has a skill rank prerequisite? Is the order "4a) add new skills; 4b) add new feats"? Is it interchangeable? Simultaneous?
Essentially, can I meet a skill rank prerequisite for a feat at the same level I want to take the feat?
For example, I'm 2nd level and want to take a feat that requires 3 ranks in a given skill when I level up. My max ranks are 2 right now. Then I level up. Can I put the 3rd rank in the relevant skill, and then take the feat?

From the Feats - Prerequisites section of the PRD:
Some feats have prerequisites. Your character must have the indicated ability score, class feature, feat, skill, base attack bonus, or other quality designated in order to select or use that feat. A character can gain a feat at the same level at which he gains the prerequisite.
I would argue that the emphasized indicates that as long as you meet the prerequisite at some point during the 'leveling up' process, then you can use it to qualify for a feat. Or alternatively, you would always select feats 'last' because any additions you gained from leveling can be used to qualify for them.

Step 4: Skills and Feats
When adding skills, check to see if the creature's Int modifier changed. If it is unchanged, simply multiply the total number of ranks per Hit Dice gained by a monster of its type times the total number of added Hit Dice and add that number of ranks to its existing skills. If its Intelligence modifier has increased, perform the same calculation as if it had not increased and then multiply the change in its Intelligence modifier times its new total number of Hit Dice and add that number of additional ranks as well (adding new skills as needed to spend all of the ranks). If the creature changed size, make sure to adjust its Fly skill and Stealth skill bonuses (if any) as noted on Table: Size Bonuses and Penalties.Next, give the creature additional feats. Creatures gain one feat at 1 Hit Die and one additional feat for every 2 Hit Dice above 1. Most additional feats should be focused on increasing the creature's combat abilities, but metamagic feats and skill feats are also possible choices depending on the creature's role.
So yes, in your example, you can get the feat at 3rd level as long as you have 3 ranks in that pre-req skill.
