The only issue I see is that clone master reduces bomb damage, but then vivisectionist replaces it. So it's modified, but still present.
If it does stack what happens to the sneak attack damage? Is is still d6 or is it reduced?
If it doesn't technically stack would you as a DM allow the combo as it fits really well themantically?

From a RAW standpoint, I don't believe they'd stack.
A character can take more than one archetype and garner additional alternate class features, but none of the alternate class features can replace or alter the same class feature from the base class as another alternate class feature.
From a table ruling perspective, I would allow it; the reduced bomb damage is to offset the alternate class features granted by the Clone Master, so removing the bombs completely and replacing them with a weakened sneak attack (reduce the die on it as well) would functionally serve the same purpose.
