Ok, first of all my GM will let EK advance my eidolon, so don't worry about that. I'm dipping a martial class to fulfill the proficiency prerequisite for EK. The biggest problem with synthesist is a meh BAB and, by extension, a low to hit roll for natural weapons. With that all in mind, I have 2 questions: 1. Would I come out of all this better than if I just went straight synthesist? 2. If I would, is fighter the best dip I could take? Which other one?

Fighter is ideal because of the bonus feat though.
the BAB is not bad on the synthesist, and also despite the BAB progression, you normally add your BAB to the Eidolons from other classes.
IE if your eidolons bab is 10 and you have 3 levels of fighter, your BAB is 13. You could make the argument that the BAB should use the EK, but then again your GM is already letting you advance something that should not be advanced with EK.
Begging for more on your already free ride is just silly, accept the BAB and just keep improving your strength. As it stands you qualify for fighter feats, just keep them all on claws and get weapon focus, greater weapon focus, weapon specialization etc... Enlarge yourself, etc.

the FAQ for the book the archetype comes from...
Summoner: Does a synthesist (page 80) use his own Hit Dice or his eidolon's Hit Dice for evolutions based on Hit Dice, such as Breath Weapon and Web? What about his BAB for making attacks?
The synthesist uses the eidolon's Hit Dice for the effects of evolutions, not his summoner Hit Dice or his total Hit Dice.When fused, use the eidolon's BAB instead of the summoner's class BAB, and add in BAB from other sources as normal. For example, a fighter 19/summoner 1 normally has a total BAB of +19 (+19 from fighter, +0 from summoner), and when fused with his eidolon this increases to +20 (+19 from fighter, +1 from the 1st-level eidolon).

aside from qualifying for fighter feats and getting three bonus feats, I'm not sure why you'd want to go EK honestly as a synthesist. At first I thought your GM was being dumb by allowing it, now I realise he's just letting you nerf yourself. Also you'll never be a high enough lvl summoner to qualify for evolutions like fast healing huge etc...
let's look at what you get by lvl 10.
+9 spell lvls of summoner, +5 fort +3 ref/will and three feats and access to lvl 10 fighter feats.
and on criticals swift action cast for free.
10 lvls of summoner (going to assume the lvl 9-19 route)
+3/+3/+5 saves, +8/9? BAB and the following abilities.
The loss of the free +4 to saves and shield bonus, and splitting are big, and then there's the basically free evolution points in addition to innate dimension door less times per day.
Greater Shielded Meld (Ex): At 12th level, whenever the synthesist is fused with his eidolon, he gains a +4 shield bonus to his Armor Class and a +4 circumstance bonus on his saving throws. This ability replaces greater shield ally.
Split Forms (Su): At 16th level, as a swift action, the synthesist and his fused eidolon can split into two creatures: the synthesist and the eidolon. Both have the same evolutions. The synthesist emerges in a square adjacent to the eidolon if possible. All effects and spells currently targeting the fused synthesist-eidolon affect both the synthesist and the eidolon.
The synthesist can use this ability for a number of rounds per day equal to his summoner level. He can end this effect at any time as a full-round action. For the duration of this effect, the eidolon functions as a normal eidolon of the summoner's class level. This ability replaces merge forms.
Greater Aspect (Su): At 18th level, a summoner can divert more of his eidolon's evolutions to himself. This ability functions as the aspect ability, but up to 6 evolution points can be taken. Unlike the aspect ability, the eidolon loses 1 point from its evolution pool for every 2 points (or fraction thereof) diverted to the summoner.
(which greater aspect for a synthesist basically means 6 free evolution points)
