Levitate pretty clearly specifies melee and ranged attacks not mentioning spells. If there was a penalty it would mention it.
So no Concentration check for lightning bolt but if he cast scorching ray it would be penalized as it is a ranged attack.

From Concentration:
Affected by a non-damaging spell while casting = DC of the spell + spell level
Vigorous motion while casting = 10 + spell level

I considered that. The first option doesn't apply as there's no real DC for levitate.
And I dismissed the second as bobbing slightly isn't what I would call "vigorous motion". You're pretty much just hovering in zero gravity.If the GM really feels levitate should throw off your aim then the first might be the best bet. The DC would be the theoretical DC of levitate (12+stat) plus spell level of the offensive spell. Probably a Concentration check of DC 19 or so. Even odds for a 5th level caster.

Would the penalty really apply to ranged touch spells though?
The penalty for ranged weapon attacks seems to be more about needing stable footing because bows and other physical weapons have some recoil.An aimed spell shouldn't have any recoil, so you wouldn't start wobbling in the air during or after like you would with using a bow.

There's no recoil, but the caster is still changing position to aim the spell.
Think of shooting a laser tag gun while dangling in a harness on a rope. There's no recoil, but just shifting your body and arms causes you to sway and bob, interfering with keeping your aim steady.

Are there two concentration checks, one for levitate and one for scorching ray? If there is one check do both spells fail if the concentration check fails?
There's no concentration check at all.
Levitate makes no mention of concentration checks, so barring GM fiat, there are none.
Scorching Ray, however, does require a ranged attack roll, and since, as a ray, it counts as a weapon for the purposes of feats and effects that roll would be penalized, like any other ranged weapon, as described in Levitate.
