Just a few questions:
1. An internal alchemist looses throw anything as a bonus feat. Do they still add their intelligence bonus to bomb damage?
2. What if they pick up throw anything using their normal feats? Do they get the Int. bonus to damage then?
3. Does the int. bonus to damage apply to other thrown weapons, like alchemist's fire or daggers?
1) The Internal Alchemist does not lose the Throw Anything bonus feat, he loses the Throw Anything class feature (which includes the Throw Anything bonus feat).
The Throw Anything class feature is what gives the Intelligence to splash weapon damage damage ability, so an Internal Alchemist does not get Int to damage with splash weapons.
2) Since the Throw Anything feat does not add your Intelligence bonus to splash weapon damage (it's the class feature that does), then taking the feat will not give your Internal Alchemist their Int bonus to splash weapon damage.
3) Yes, the Intelligence bonus to damage applies to all splash weapons, including Alchemist Fire, but not daggers since daggers are not splash weapons.
