The alchemist's bombs count as weapons for enough purposes the spell would probably affect them. That's not your problem, though.
Your RAW problem is going to be "a" weapon. The alchemist has x bombs per day. You freeze one, he uses another.
It'd be like trying to shut down a ninja's shurikens: you peacebond one, he has another 49 you didn't get.

No they are not subject to the peacebond spell. The spell designates a target of "one sheathed or slung weapon." Bombs are just raw ingredients until the alchemists mixes them into a bomb and as such are not valid targets for the spell.
The alchemist's bomb ability states that "alchemists are adept at swiftly mixing various volatile chemicals and infusing them with their magical reserves to create powerful bombs that they can hurl at their enemies.... Bombs are unstable, and if not used in the round they are created, they degrade and become inert." So while they do count as a weapon, they are a weapon that is only in existence for no more than 6 seconds.

I was interpreting it as targeting the unreadied bomb, but I suppose a closer reading would prohibit that.
